The Forces of Justice are the main obstacles to world domination and the antagonists of Evil Genius. The Forces of Justice are represented by five alliances, each controlling four regions of the globe. All regions of the same alliance will share heat, and as heat and notoriety grow the Forces of Justice will send more and better Agents to the island.

P.A.T.R.I.O.T. controls North America and the Pacific Allies region of Japan, South Korea, and Taiwan. On the World Domination map, their regions are shown in blue. P.A.T.R.I.O.T. agents are the strongest of all the generic agents.

H.A.M.M.E.R. controls the former Soviet Union, eastern Europe, and Cuba. Their regions are shown in red on the World Domination map. H.A.M.M.E.R. agents are the second strongest after P.A.T.R.I.O.T.
H.A.M.M.E.R. is uniquely the only alliance with no region with a $9 cash rating.

A.N.V.I.L. controls China and Southeast Asia. Their regions are shown in orange on the World Domination map. A.N.V.I.L. agents are the second weakest after S.M.A.S.H.

S.M.A.S.H. controls all the other regions of the globe not part of the other alliances including South and Central America, northern Africa, the Middle East, and Antarctica. Their regions are shown in yellow on the World Domination map. S.M.A.S.H. agents are the weakest in the game, and the first agents encountered during Objective 1 belong to S.M.A.S.H.
Heat dissipates twice as fast in S.M.A.S.H. regions than others.

- S.A.B.R.E. is referred to as "MI5" in the game files, the counter-intelligence and security agency of the United Kingdom.
- H.A.M.M.E.R. is referred to as "KGB" in the game files, the security agency of the Soviet Union.
- A.N.V.I.L. is referred to as "TeWu" in the game files, meaning "secret agent" in Mandarin.
- S.M.A.S.H. is referred to as "non-aligned" in the game files, a possible reference to the real-life Non-Aligned Movement of countries during the Cold War.
